Starbound is a 2D extraterrestrial sandbox adventure game developed by Chucklefish, a London-based independent game studio! If you did not receive the quest to upgrade your ship it means you didn't pick up the dropped licence item, It shows that you get the licence but it also drops as an item in game which triggers the quest to upgrade this could've happened if your inventory was full at the time. The Matter Manipulator is the omni tool that the player starts off with in Starbound.
